Okay, so bear with me here.
Client 46 - From the CDs?
I think it's Gregory.
The only thing that throws me off this theory is the fact that one of the therapists mentions how Client 46 is the 'manipulator' in the chat room we assume Client 71 (Vanessa) is in.
PLUS there's also the question of why Gregory would be having a therapist that's sent out (presumably) by the Fazbear company, while still being a ghost in the 'guest' system (maybe he's not registered as a guest, but as something else?) I mean why is client 46 even attending sessions? Plus it's weird that a random homeless kid would be in the sessions at all!
But here's my supports:
This is mainly seen when therapists ask client 46 if they knew certain words or what things meant. I'm tempted to argue that they even seemed hesitant to share the 'graphic' details of what happened to one of his therapists.
Their tone and conversations just make it seem like they're talking to a kid.
I assume Gregory is quite comfortable in Freddy's chest cavity. Considering he starts out the game in there, and I think he might have even been in there during or before Glamrock Freddy's performance (this is maybe hinted at when Freddy's UI says 'WARNING (a child symbol) detected' in the opening sequence).
Additionally, I think I might even go out on a limb here and say that Gregory has been living near the Pizzaplex, mainly operating at night, but probably usually making his way out before midnight. Usually.
This means that Gregory is more used to the dark, and feels safer in the shadows. It means non-detection. It means safety.
Plus there's actually lines in other CDs where therapists deduct that Client 46 likes being indoors. Likes observation. Is isolated, alone, and prefers to be invisible.
Now this might be hard to believe because Gregory expressed his discomfort during Freddy's head re-attachment procedure. But I think it's mostly because it's a software vs hardware issue.
Client 46 seems to have surprised the therapist with their computer abilities. So I'm thinking that maybe Gregory is more adept with softwares than we suspected. Which explains the surprize, because you would expect a teen or an adult to know computers, but you would be surprised if it was a little kid. Hence Gregory and Client 46 being a 'phenom'.
It might even explain the encrypted chat, that's been stumping me. I think that Luis is Glitchtrap in disguise, and the encrypted chat is Gregory trying to find out what Vanny+Vanessa are up to. Like why she's here and why things are acting up, and what's up with missing people, so on so forth.
I think maybe Gregory suspected that there was another entity involved that was behind Vanny+Vanessa (like he did not know Glitchtrap, but suspected that there was more to Vanny than he knew).
Or maybe he knew about Glitchtrap, because during the underground sequence, Gregory doesn't even ask Freddy who the bunny figure was. I mean, maybe the situation scared him to silence. But still. I can't shake the feeling that Gregory knows A LOT more than we think he does. I just can't trust him.
Perhaps the reason for the "manipulation" was to avoid being detected by Glitchtrap as long as possible, while still getting answers out of Vanny+Vanessa.
It's also something to note that CD 14 therapist said that the encrypted chat logs make it seem like Client 46 is talking to themselves, and it was only with the involvement of the techs that the CD 14 Therapist realizes that Client 46 is talking to someone else.
I believe that THESE CHATS ARE Different than the other encrypted chats.
In fact it might be evidence of Gregory's headway in re-programming Freddy. Well, I say reprogramming, but I think it may be more accurate to say that Gregory is making Freddy more self-aware. Like training the animatronic to be more human. These tests could've been done to protect Freddy from Glitchtrap's initial control of all the Pizzaplex bots.
Later on in the CDs we hear that the techs accuse Client 46 of making the animatronics more creepy. But this might be a case of false accusation.
The problem is, the cameras can see Gregory, but they can't see or even be aware of Glitchtrap at all. So they attribute the problems to Gregory. This would also explain why Client 46 shakes their head, indicating that it would be the last therapy session. Because now that Gregory knows that Glitchtrap has taken over the facility bots and animatronics, he knows it's time to leave the pizzaplex for good. (Of course later on in the game we unlock messages and secrets and finally have a chance to either confront Burntrap/Springtrap, or Glitchtrap. Who I think are the same thing, only one is digital and the other is physical. Although I don't know if defeating one means the death of the other, or if there's consequence for each route.)
Possible Comebacks:
"But what about the inkblot tests stuff?"
Hey man, I doubt Client 71 (Vanessa) was the only one to have had an inkblot test. I think because Gregory is a child, especially one that refuses to communicate to the therapist (maybe he doesn't talk to adults at all. Which is hard to prove since Vanessa is the only adult in the game), they busted out the inkblots early, in an attempt to get him to talk.

WHAT HAPPENED TO BONNIE?
This is a harder question to answer. But when I read stuff like 'Monty decommissioned Bonnie' I just, sigh. So loudly.
I believe the animatronics are not initially bad. And while I can see why people would think that Monty would be aggressive, I still doubt that it would be to the level of animatronic murder.
Now the thing is, I also doubt that Glamrock Bonnie is in 'The Blob'. Because the blob is made up of old animatronics, including old Bonnies. And, well, from the art in Bonnie Bowl, it looks like Glamrock Bonnie and older versions of bonnie share very similar faces. So I understand why we would think Glamrock Bonnie is there.
My first and initial gut feeling was that Burntrap, is actually Glamrock Bonnie being heavily withered and built upon, to make a physical body for Glitchtrap. This theory mostly stems from some comments I read, where someone mentioned that there was flesh in places that Springtrap didn't have there before. Of course this could just be design errors/inconsistencies, or maybe the flesh was hidden behind the suit, and we couldn't see it until the suit was more withered away. They also mentioned needing the 'missing residents' to build a fleshy body for Burntrap. I mean, I wouldn't be surprised if this were the case, But this is from the books and I'm actually not 100% sure my initial gut feeling was correct.
But I'm tempted to believe it, because Freddy and his glamrock crew were withered in mere hours. Even before smashing the others to get their parts, they were withering FAST. And I think it's because of Glitchtrap's heavy presence on that night.
So what I think happened was that Glitchtrap wanted to rebuild his physical body. He controls Bonnie... and this is where my theory falls to pieces, and for some reason... spends 2 hrs getting to the East arcade? Spends approx 1.5hours before being spotted going to Monty Golf. So either he's really slow, or he was being diverted?
Either way, in Monty Golf we know that's where Vanny's room is.
She could have captured Glamrock Bonnie, hence why that message is titled as 'Missing' rather than something like, 'Damage Report'. If Monty had decommissioned Bonnie, I doubt he would have hidden the body or something like that. Unless people want to say that, 'oh he didn't want to get caught'. And to that I'd say, but the video footage of Bonnie going into Monty Golf and not coming out is VERY Damning for Monty. Like, I'm pretty sure they'd know if Monty decommissioned another animatronic of theirs. Especially one more popular at the time (Sorry Montgomery).
So, Glamrock Bonnie is kidnapped and brought down to the underground where he is left to wither as Glitchtrap's plans grow. That's what I'm goin' with.

Here we can see the comparisons of all versions of Afton's body in the suit. I didn't know his body was outright destroyed. So I think my gut feeling might be correct! Wow!
